Look at a map and you will see that Fes and Merzouga lie roughly north and south of each other. One main road connects them, over the Middle Atlas, through Midelt and down the Ziz Valley. It is about 460 km — a long day, but a straightforward one. The stops on the way (Ifrane, the cedar forest near Azrou, the Ziz Valley viewpoint) are short, so there is no reason to break the journey.
The sights that need real time — Todra Gorge, the Dades Valley, Skoura, Ouarzazate and Aït Ben Haddou — sit on the western half of the route, between Merzouga and Marrakech. So from Fes, it makes sense to get to the desert first and then enjoy those places one by one on the way to Marrakech.

Fes → Merzouga (all tours): Ifrane, Azrou cedar forest (Barbary macaques — please do not feed them), lunch in Midelt, Ziz Valley, Errachidia, then a camel ride or 4×4 to camp or a hotel at the dune edge.
Merzouga → Marrakech, two possible roads: – Via Todra and Dades (3-, 4- and 5-day tours): Rissani, Tinjdad, a walk in Todra Gorge, a night in the Dades Valley, then the Valley of Roses, Skoura, Ouarzazate, Aït Ben Haddou and the Tizi n’Tichka pass (approx. 2,260 m). – Via the Draa Valley (2-day tour): Rissani, Alnif, N’Kob, Agdz and Ouarzazate, then Tichka. This is the faster road for a single day but misses the gorges.

Can I do Fes to Marrakech via the desert in one day?
No. Fes to Merzouga alone is about 460 km, and Merzouga to Marrakech about 550 km. Two days is the minimum, and three is far more comfortable.
Is it better to start in Fes or in Marrakech?
Both work. From Fes you reach the dunes on night 1. From Marrakech you usually reach them on night 2 and finish with the long drive to Fes. Choose the direction that fits your flights and the rest of your trip.
Where does the tour start in Fes?
